Michael Kriese ad515fb962 fix(workers/repository): keep lookup results out of the extract cache (#46982 )

* fix(workers): keep lookup results out of the extract cache

The extract cache stored the package files by reference, so lookup
results such as a `skipReason` were saved with them and reused on the
next run, which then skipped those dependencies. Store and load a copy
of the package files instead, and bump the extract cache revision so
existing caches are discarded.
